Gee wizz. How many more times...
GET A REAL OS INSTEAD! WIN98 is NOT A REAL OS! ERGO YOU HAVE LITTLE REAL CONTROL OVER IT.
Seriously! You will wonder why you didn't change sooner.

Now that the obligatory anti-Microsoft diatribe has been presented as advice for a user who has no control over the OS his employer has installed on the machine in his workplace...
Try using Mike Lin's Startup Control Panel (http://www.mlin.net/StartupCPL.shtml).

Try using Mike Lin's Startup Control Panel (http://www.mlin.net/StartupCPL.shtml). I know - saw that. It's not anti-MS diatribe that I spout, it's a plea to move away from a DOS-based fancy file loader with more bugs than code.
I would suggest an upgrade to Win2K - it looks like Win98, and at the very least it allows multiple users to define their own little worlds that can be reasonably managed by a junior administrator. Even on a standalone PC.
All the other more esoteric advantages come with it - more efficient OS, more stability, better management tools, good networking, etc, etc. Win2k is a pretty solid bit of work, really. I have few complaints about it on the work desktop.

I have concluded that the answer to every question that begins:
"How can I stop a Microsoft product from..."
is
"You can't."

On 98SE, simply using MSCONFIG to get rid of most of the startup junk you don't need can save you a couple of minutes per bootup.
Go into control panel and turn off the clock too. You have a watch, right? Then disable all screensavers , themes and wallpaper.
You may be surprised how much more memory your machine has to run with.

Also check to make sure there are no shortcuts in the startup folder in your start/programs menu.
You can check what is running by doing the control/alt/delete. All that is needed is explorer and systray.
