Does anyone know what software was used to make that image seequence.

I have been looking for something similar that will do that to create "video" panoramas of from simple 2d microscope movement (i.e. no parallax).

I don't know the exact software (there is a stabilized zapruder film of the jfk assination too) but a search turns up some good hits:

ArcSoft is a pretty well known video software company:

if you don't mind paying, there's a stabaliser function in the latest version of Adobe AfterEffects.
Takes a little getting used to, but works ok.

Those are just animated gifs. May take some time but perhaps they just manually lined up each frame. I do short ones in Photosmart which came free with my scanner.
